I would say chikorita. Reason being that if you get cyndaquil and shinx, your huge
weakness would be ground-types. And since grass types- like chikorita- are good against
ground types, you would have no worry for your shinx. (especially for the groudon boss
battle it would help). Plus considering how many ground types there are in the game, it
would be very useful. But if you think ahead and think about the final battle with dialga,
cyndaquil would be more useful. But i would still go for chikorita or a different grass
type partner.

With cyndaquil you can beat dusknoir without effort though so i think shinx and cyndaquil

Riolu (player) is perfect for the final boss battle (dialga) since it's a fighting type.

Also, phanpy (partner) can use oder sluegth to see dusknoir really quickly.
