Here are my lot of characters:

Banjo-Kazooie: Olimar is trying to fight off the giant R.O.B. and his Pikmin are dying by the 100s. Then he looks around desperately and he hears a gun cock. He turns around and sees Banjo holding Kazooie like a gun and you see Kazooie look at Banjo worries he stares down. The R.O.B.s and he fires a tons of grenade eggs. The smoke clears, they look and Banjo totally missed and with a look of disappointment, Olimar looks and then sees Captain Falcon as usual. Or, instead of Meta Knight swooping in and saving Lucas and Pokemon Trainer, Banjo should swoop in and save them and join them.

Paper Mario: Since the world would explode if Paper Mario and Mario actually met, he's on Toon Link, Wolf, and Jigglypuff's side.

Lanky Kong: Donkey Kong and Chunky Kong are getting ready to fight Bowser, but Bowser aims at Diddy Kong anyways. He charges up and then, Lanky Kong jumps on his back and covers Bowser's eyes. Lanky Kong and Diddy Kong laughs, but Bowser pulls him off and throws him at Diddy Kong. Bowser is about to fire and Lanky Kong grabs Diddy Kong and fills with air and they float away safley when Donkey Kong and Chunky Kong get trophified.

Pokemon Trainer 2: Pokemon Trainer and Lucas are in the Ruins and then Lucas turns around and sees a Blaziken right in front of him, he screams and Pokemon Trainer turns and sees his "rival." They battle it out, and he joins after Pokemon Trainer tells him what's going on.

if banjo and lanky/chunky made it in, those would be pretty cool to watch, but it's not likely

Banjo-Kazooie would be cool, but they are now property of Microsoft -not likely to make it.
Lanky and Chunky Kong are really not important enough to the DK series to make it in before Dixie and K.Rool.
Paper Mario may be a good addition to the roster, but I agree that he may not be as good of a story character. Best as an unlockable -like Toon Link.
As for another Pokemon Trainer... Who knows...

I would like to bring up b1234's Twin Mountain idea. Since it is the best in the forum we should work with that.

I thought out the 1st level already. It all would start out as Mario, Link, Kirby, and Samus fighting each other in Midair stadium. You can select any of those 4, it doesn't matter who wins. Afterwards, the start of trouble brews up. Bowser and Dedede send their armies to invade the entire stadium. Chasing away most the crowd, and holding whoever didn't get away as prisoners. It's the 4's job to explore the insides of the stadium until they reach the main seat box (you know, in the background of the Midair Stadium in brawl?), where then you and a CPU ally will fight side-by-side against Bowser and King Dedede. After that, the two retreat with their armies back to Shadowrock Isle, the main villian HQ in the game. Mario and Link stick around to help set things back up so fights can happen again in Midair Stadium, but Samus and Kirby start traveling their separate ways to do what they want to do (in Kirby's case, take a nap under a tree).

Older Twin Mountain

Samus spots Ridley, but Ridley then flies away into the clouds, which are conviently covering the head of one of the nearby mountains. In the level, you're supposed to proceed up the Mountain to pursuit Ridley. After getting about halfway up the mountain, Kracko comes down. You can't attack him, and he isn't a boss. However, he flies in the background and tries to attack you with beams, electricity, or rain. You're supposed to run back down the mountain until you get to flat ground, where the level ends. A cut scene then plays where Kracko corners Samus and is about to finish her off, but then out of nowhere, Kracko gets sliced in half and dissolves like the way he does in the Kirby Super Star games, followed by his one eye exploding. Samus looks around to find who did it, and Metaknight drops down from above. The cut scene ends and Metaknight will be added to your party with Samus.

End of level.

Also, the reason it's called "Older Twin Mountain" is because there is a shorter mountain nearby that is known as "Younger Twin Mountain". These mountains are known as the Twin Mountains... Also, yes, their names are meant to be oxymorons.

Younger Twin Mountain Cave

As Ridley flies away in the clouds above, heading back to the Villain HQ, several new, airborne Subspace creatures come out from the clouds behind Ridley and strike him hard. This assault catches Ridley off balance, injures his wings, and sends him plummeting downwards Younger Twin Mountain. Nearby, Starfy is lazily laying on a cloud. Ridley crashes into Starfy, bringing him down with him into Younger Twin Mountain by complete coincidence. The velocity of Ridley's falling speed, along with the fact that Ridley is a heavy dragon, makes the impact so hard that a hole is created in the mountain side, revealing a dank cave inside of Younger Twin Mountain. Ridley swats Starfy aside as he gets up, readying to fly back out of the hole, but the Subspace creatures from earlier injured his wings so bad that he can only fly so high, just not high enough to get out. Under normal circumstances, Ridley would've probably slaughtered Starfy, but because of what's happened, they share the same goal and have to team up. The level finally starts after that cut scene, with one of it's main features being a specially-chemicaled water that has the make up of H20, but contains enough oxygen to make it thin and breathable, meaning that some parts of the level involve swimming through deep, deep water to get from place to place. After a while, you reach an opening at the bottom that emits light, and the unlikely duo exit it.

End of level.

Invaded, Shadow Rock Isle Base

So anyway, back at the Villain HQ, Bowser and Co. are having problems at the base due to an assault by the Subspace. Baddies are running around the base and they have to stop the madness before they lose their headquarters. Bowser and Dedede make their respective armies hold off the Subspace for a while, but they, along with Ganondorf and Ridley, have to work their way through the base to find the very place all of this Subspace is being generated. The core, if you will.

So blah blah blah, they fight through the level, and then they finally reach the core, where then a massive amount of Shadow Bugs form together to create a new, unique Subspace Boss (kind of like Duon). I don't have any ideas whatsoever for this boss, so I'll just leave it at this to where you fight it, beat it, and obliterate the crap out of the core.

End of level.

...*ahem* .... Back on topic... (In this post if the tabuu defeat thing sounds bad, just ignore that part and read the tournament part)
Level 1 (IMO):

Welcome BACK to the world of trophy's! Tabuu's defeat had been a joyful day/night. So joyful in fact... That there was a tournament held on the Midair Stadium, between all beings of the trophy world. The first match! Link vs Samus, choose either of the two to fight, after the battle, one of the fighters is a trophy, because they were defeated. [CUT SCENE] One of the fighters go to turn the other one back from a trophy when there is an explosion on the side of the stadium, out of the explosion jumps Bowser, interupting yet another gathering. Bowser grabs the trophy and jumps off the stadium, before coming back up in his clown copter thing, he flies upwards, drawing everyones attention to the massive doomship in the air, mario, kirby, donkey kong, and pikachu join [the character who won the battle] on the field, the doomship begins to fly away, kirby calls his warpstar, but it can only carry 2 players, choose who you want to take with kirby, kirby and the other player fly after the doomship, they land on top, [END OF CUT SCENE] Complete a level walking along the doomship, if you chose mario to go with kirby you will vs Ganondorf at the end, if you chose link, you vs K Rool, if your anyone else you vs Bowser. After you beat one of the 3, Bowser comes into the battle scene (if not there already), and pulls out is secret weapon... the smash ball, bowser then uses it and turns into giga bowser, he knocks the two off the side of the doomship, they plummit to the ground and the doomship opens a portal in front and disappears.

END OF LEVEL 1

Hmm i have the first level
everyone is in midair stadium for the grand final tournament samus vs link (u can choose who) whoever wins gets the tabuu trophy but then wolf and dedede invade anf u have to procede to the the top of the stadium where u attack dedede while wolf gets away (end of level)

Aprox base
this is were the old villan base was. Anyways [cutscene] fox and falco are walking in here and all of a sudden wolf comes and bombs the old base falco gets blasted off and fox faces wolf [end of cutscene] [battle] bla bla bla after you beat him he yells *fire* and uses his up b move and goes up [end of battle]
so you proceed through the level facing many koopas and octoroks at the end you face the shadow hydra [with shadow bugs] but isaac appears to help (he was exploring to) [battle begins] moves: shadow blast and shadow sheild [end of battle]

Isaac joins your party! Fox joins your party!

Level 3
aprox forest
after the explosion falco lands in the forest below and wolf appears and turns him into a trophy [cutscene]
ike is walking in the forest and notices wolf and falc and appears in front of wolf but his wolfen is above him and he takes falco with him [end of cutscene] bla bla bla he walks threw the forest and well faces enemys [cutscene] ike notices kirby and goes up to him kirby moves on with him where you find shadow goblins and shadow goblin boss [battle begins] i dont know what would happen so illed say just kill him [end of battle] kirby uses his star with ike and they fly of [end of level]

Ike joins your party! Kirby joins your party

Level 4
sky world
ok well i was kinda bored when i came up with this. Pit is waiting for something to happen then boom! Ganondorf is out back using warlock punches so pit goes out to save the day! Well bla bla bla we start the level with many monoeyes well after awhile you find ganondorf and battle him (start of battle) he is preety strong though he mainly uses his sword then he falls of down to the new villan base while pit walks on [end of battle] pit finds luigis trophys and well they go on an adventure they later see form 1 dark matter and they battle [start of battle] he has melee attacks and they are preety strong he blows up and well its the end of the level [end of battle]

Pit joins your team! Luigi joins your team!

Level 1 just changing it
kirby and samus are fighting in midair stadium then whoever wins see's the slideship (uncreative name lol! )
and wolf jumps down and growls and attacks the winner and take the trophys if you chose kirby, samus is saved and kirby isnt. Samus then shoots wolf and he jumps back in the ship samus trys to follow

Samus joins your party!

Gridge base
this is the new base for the villans anyways. Wolf gets back from aprox with the supplies they need and ganondorf falls to gridge anyways ganondorf notices dark matter is gone so he goes to buisness and he notices shadow bug wasp in the backround so he and bowser go fight it they beat it and then wolf has the puts on the final part for there ship

Ganondorf joins your party! Bowser joins your party!

Ill get back to that last level later anyways here is level 6
aprox core
isaac and fox are exploring the old and then fall down a huge hole

When they fall down rocks fall down a well so you have to run with your cpu ally they end up finding the core [cutscene] ridley bursts out of lava and makes a hole in the mountain so you proceed off. In the distance you see bowser and his crew recruiting new villans and you see dark matter form 1 again! So you proceed to battle him [end of cutscene] you see loads of octoroks and dodongos when you get to the end the fight breaks out [battle]

Dark matter is more tough with some of meta knights moves is too tough then out of nowhere you here a pk thunder and lucas attacks dark matter and well kills him! [end of battle] [end of level]

Lucas joins your party!

Level 7
control center
samus is walking around she thinks one of the smash worlds crystals is here the next thing you know king dedede appears and trys to fight samus then boom you here an explosion curtisoty of bomberman he throws a bomb at dedede which reveals an underground base of enimies so you jump down and fight them they dissolve and the first sign of subspace is right there a primid you battle it and well takes 5 secs [cutscene] king goomba from super mario 64 ds appears and you fight him [end of cutscene] [battle] then when you thought you were done for [cutscene] falcon punch! Captain falcon punches king goomba so you can proceed threw the level

Bla bla after fighting enimies you see an opening so the 3 leave

Gridge base 2
bowser and co. Are preparing to leave to make a new home leading to aprox and gridge base[cutscene] when they thought everything was perfect. Primids appear forming duon 2.0 filled with missiles and bombs so bowser tells masked man to help him fight [end of cutscene] [battle] duon 2.0 meh well lets say he just fights with missiles[ end of battle] after a while wolf notices subspace bombs and him masked man an bowser head into see whats happening. R. O. B's appear and fight them so its like a tower defense except you fight the enimies yourself. After they win bowser burns it up and they leave to go into the wolfen mothership (lazy name lol)
end of level

Aprox desert
after walking through the forest,ike and kirby run into fox and isaac and they fight [battle] you choose any of the 2 teams and they battle like in a normal fight [end of battle] [cutscene] the four decide to run through the desert and run into, mario! Mario decides to join them after that lucas runs out of aprox core to them and they form a team [end of cutscene] so they journey through the desert fighting enimies doing puzzles bla bla bla and then they see the great reaper (from kid icarus uprising) and fights him [bbattle] preety easy but the sycthe can hurt [end of battle] they get to the edge leading to gridge and jump...

Mario joins your party!
